Replacing the uC is the first step. There are some extra connections to be made on the MIDI2CV8 board when the v3.0 is in place (illustrated on page 28 of the v3.0 supplement). Did you get these added?

I would have to test to be sure, but the voltage rise on the power-up of the 9771 should be fast enough to ensure a reset pulse from the +5V supply to the uC on the MIDI2CV8.
